Barking took the lead after only 2 minutes' play when a long ball over the top of the Harwich defence saw Ramiah Mills run on to beat advancing Harwich goalkeeper Brad Cook (pictured) with a shot that went in off the post.
Three minutes later Cook, making his 200th appearance for the club, saved the Shrimpers from going further behind when he was forced to advance again and this time pulled off an excellent one-on-one stop.
Harwich gradually worked their way back into contention and with 20 minutes gone, from Tyler Sullivan's free kick, Jack Wood headed inches over the crossbar.
Barking possessed a long-throw specialist who caused the Shrimpers' defence problems with high balls into the penalty box.
In the 30th minute, Barking increased their lead when Harwich managed to clear a corner kick to the edge of the box from where Mills fired an unstoppable shot into the net.
Harwich had a half-chance to reduce the arrears before half time but Shaun Avis' shot went just past the post.
150th anniversary celebrations all set
The Shrimpers started the second half brightly with Tiwa Odufuye crossing for Louie Bloom to fire just over the crossbar. They also created a good opening when Luke Mayhew's effort from 20 yards was parried by home keeper Finn Rushton to Wood, whose effort was then saved at the expense of a corner.
However with 69 minutes on the clock, Barking put the result behind doubt when a defensive mistake by the Shrimpers was pounced upon by Tyreece Robertson who netted the home side's 3rd goal.
Harwich continued to battle and created a couple of late chances with Alfie Canning's shot being well saved by Rushton and from Zachary Pedro's cross, Bloom shot inches wide.
Disappointing for Harwich to go home empty-handed but on their 4G artificial pitch Barking are the masters, remaining unbeaten there so far this season.
